日本のどこかにある、世界と結界で隔離された土地「幻想郷」。そこで博麗神社の巫女である博麗霊夢と魔法使いの霧雨魔理沙は変わらない日常を過ごしていたが、ある日突然外の世界の見知らぬ場所に飛ばされてしまった。
偶然にも幻想郷に憧れていた菫子という人間に出会い、無事に自分たちの世界へ帰還することができたのだが、何故か菫子も一緒に幻想郷に付いてきてしまっていた。外の世界の人間である菫子の存在は幻想郷のバランスを崩してしまうだけでなく、外の世界と一緒に消滅してしまう危険があることを聞かされた霊夢と魔理沙は幻想郷、そして外の世界を脅かす原因を解き明かし、元の日常を取り戻すべく調査に乗り出すのだった。
